I can't see any way for Tracker to do this automatically. But certainly if you mark all the fish positions of interest and then open the data in Data Tool, or export the data to a spreadsheet, you can identify when it is in a given region. You can determine the time in each region simply by multiplying the number of points in the region by the time step.

If there are frames where you don't mark the position that's not a problem. Tracker doesn't assume that it's "paused", it just has blank cells and data gaps in the tables and plots.

If you want to have fun try writing a Data Function (in Data Builder) called "region" that outputs the column number (or quadrant) for a given x and y position ;-)  It's pretty easy using "if" statements--check out Data Builder in Tracker Help.  Doug
