Have you tried switching to the QuickTime video engine to see if it will open the video? To switch, select QuickTime in the video tab of the preferences dialog (Edit|Preferences menu).
If that doesn't work, I think you will indeed have to split the large videos into smaller files.

Sorry to necro this post, but I'm getting this error for large videos. When I switch to the quicktime video processor, it switches to 32bit, but when I relaunch tracker it will only launch in 64bit mode, which sets the video processor to None.
I can convert the videos to any format, I've been using .mov files as a default. Would another format work better with Xuggle?
Check the Runtime tab in the preferences dialog (Edit|Preferences). You should set the preferred Java VM to a 32-bit one. As far as converting videos, I recommend FLV, which the Xuggle video engine always handles well. Also, if possible you should cut very long videos into shorter segments, analyse each separately, and combine the data in a spreadsheet or in Data Tool if needed.
